AV sync issues only with MakeMKV

Hey, I've encountered a few DVDs that triggered a lot of AV sync issues while ripping them with MakeMKV and I mean, a lot.

AV sync issue in stream 0 at 0:36:54 : video frame timecode differs by -2214s
AV sync issue in stream 0 at 0:36:54 : too many video frames with invalid timecodes, future messages will be suppressed
AV sync issue in stream 1 at 0:39:56.768 with duration of 32ms : broken timecode, apparent audio skew is -2396.768s
AV sync issue in stream 1 at 0:43:38.144 with duration of 32ms : broken timecode, apparent audio skew is -2618.144s
AV sync issue in stream 1 at 0:47:39.712 with duration of 32ms : broken timecode, apparent audio skew is -2859.712s
AV sync issue in stream 1 at 0:51:47.488 with duration of 32ms : broken timecode, apparent audio skew is -3107.488s
AV sync issue in stream 1 at 0:55:42.272 with duration of 32ms : broken timecode, apparent audio skew is -3342.272s
AV sync issue in stream 1 at 0:59:10.048 with duration of 32ms : broken timecode, apparent audio skew is -3550.048s
AV sync issue in stream 1 at 1:02:49.824 with duration of 32ms : broken timecode, apparent audio skew is -3769.824s

Usually I see these warning pop once or twice in a DVD with minimal duration and the end result does not show any sync problems, but here it's different. The audio ends up being really out of sync and not in a consistent way, some parts of the movie will be in sync, others with a large lag, some with a small lead... impossible to fix by simply resyncing the audio track.

The thing that has me puzzled is that when I rip the DVD through Handbrake there are no desync at all, and I'd rather use MakeMKV + ffmpeg for my encoding, so what's the deal? MakeMKV spews the following lines at read, is this where the problem comes from?

Do the "full report" to support@makemkv.com for the FAQ link in my signature; There can be a lot of reasons for minor sync issues, but large ones like you're seeing are likely to be because of titles being constructed out of multiple files on the DVD (or BD).
