Re #1, if you right click on a higher level item in the titles view, there is an option to unselect everything. (just going from memory here, don't have MakeMKV and a disc in front of me atm)

In cases where someone takes some software and wraps theirs around it and uses it in the background, that is not legal unless the license allows it (it usually requires credit be given) or explicit permission is obtained. So if an MakeMKV update includes code to detect this and stop itself from work...

Playlist deobfuscation is the only major feature I can think of that is missing. Everything else is either media protocol and key updates, or something that changes the purpose of MakeMKV. Since no one has an automated general purpose playlist solution yet, I have to assume it is rather complicated ...

Specifically regarding Handbrake, yes, it does not currently handle Atmos. You can still rip it from the disk, and use eac3to to recode/downsample it, then mux it back in.

There are also tools based on the mkvtoolnix/mkvpropedit CLI library that can be used to edit MKV file properties, such as JMkvpropedit.

Either it is in another content track elsewhere on the disk, or it might be streamed from their website. I always thought "live content" was from online, not pre-canned on disk.

If you're comparing head to head, then the differences are up to the player. MakeMKV just copies the streams. During mkv playback, there might be some on-the-fly transcoding happening.
