As an update, I did email the support email about this.
I used the free trial of Pavtube ByteCopy, and was able to export an MKV using the same disc and drive. So, it seems likely it is something specific to MakeMKV that was causing the failure.

Ponyo - Fatal Error, program closes at end of making MKV
I'm getting a fatal error message box pop up right at the very end of saving the MKV. Clicking Ok on it closes the whole program. I was able to use MakeMKV to make a backup of the disc to my hard drive. Trying to export the MKV fails in exactly the same way from the disc or from the backup. I've loo...
