Forced subs on DVD's can be messy over the years I've seen it does various ways, the point I think is that Blu-ray's are more strict on how forced subs are done.

MakeMKV's HD-DVD support is not as robust as it's DVD/Blu-ray support to the point were it doesn't really work at all in my experience. You could email the logs to support@makemkv.com and see if mike can address it in the long run. You can have the same output from MakeMKV with HD-DVD via manual too...

Not with MakeMKV, it is not a video encoder.

You will have to use other programs to generate SBS 3D video.

LPCM support in MKV is not common at all even among PC software players, you should take TrueHD or DTS-MA track for HD audio were applicable or convert the LPCM into lossless Flac. Lots of seemingly duplicate tracks are sometimes alternate video streams were CGI is used to edit text on screen for foreign languages so for example a sign in the video appears in english, german, spanish etc.

Loony Toons seem a bit old for that level of treatment though.
