If the movie is stuttering even over USB on your media player I do not think the Fantec can handle the bit-rate from Blu-ray's. The other thing is make sure you take only regular AC3 or DTS audio track when ripping as many media players cannot handle the Blu-ray TrueHD or DTS-MA audio tracks but if ...

Could the drive trying to read the discs be faulty or the discs scratched ?

Try running the files created from MakeMKV through MKVmerge and generate a new file from that, see if it still crashes.

Mike I dont know if you've seen this but a company called OWC is selling some Mac Mini HTPC kit with a software bundle that includes MakeMKV ?

Try using XBMC or Boxee to play the media as both have OSX versions (Plex itself is a fork of XBMC).

If you have access to Windows there are plenty of other x264 encoders like Staxrip or Ripbot264 that you could use instead of handbrake.

MakeMKV does not touch the video, it jut extracts original stream to .mkv container.
