Tell MakeMKV to grab ALL the audio tracks, then find out which one is the movie audio. It isn't always the "best quality" audio track.

When you rebooted, was it a "reset" type reboot, or just shutdown/restart? I ask because sometimes it is the hardware interface that is the issue, and that doesn't get reset properly unless the motherboard sees a reset signal. It gets the reset on power up, or when you press the reset butt...

Logs would help - see the FAQ link in my signature.
There are a lot of reasons this can happen. Right now we only know that it is happening. The debug log will show if there are any errors causing it.

And if you just copy the disk to a directory, MakeMKV can't read the information necessary to find the volume key, so it will be interesting when Mike pops up to tell us how this is supposed to work if backup doesn't work...

While I have experimented a couple of times with using MakeMKV as "translator" for other programs, I don't recall it working well in that role. There are issues with your buffer settings, such as having to make them small or you get time-out problems when the disk spins down while the buff...

That requires a program to do transcoding. I use handbrake (see handbrake.fr), but that isn't the only tool out there.
Rip with MakeMKV, and you have lots of options for post-processing to your final needs.
