I know it’s not the answer you’re looking for, but have you tried going back to your original discs?
I’ve had no issues ripping physical 3D discs in the latest versions.

While Medium Errors are generally an indication of a problem disc (especially for Blu-rays), I sometimes get Medium Errors for DVDs on my Blu-ray drive but then when I switch to a different drive, an older DVD drive, they rip perfectly. So for DVDs, my solution has been to use a different drive.

If you didn't see any errors, MakeMKV will have copied the audio exactly as it is on the disc. If you have authentic Blu-rays and they play fine in a normal Blu-ray player, then the issue may be with your playback software or settings.
