the 3/2 option is plain old DTS or Dolby track. It is the default because many people do not have equipment to playback lossless audio. If your equipment can playback losless then go ahead and check it.

Not out of the box, but install something like xbmc on your appletv2 to enable mkv playback.

Yes to all questions. if you want a smaller file you will need to compress the video with third party tool like HandBrake.

More likely its a VLC issue. VLC is known to generally suck and their devs don't care. or just skip the mkvmerge/mkvextract process and use ffmpeg directly, it can even mux everything while transcoding to save time.

hi, it is 100% a VLC playback issue... Ask on VLC forums...
In the meantime try with a nice gui for mplayer: SMplayer.
