When MakeMKV creates a 3D MKV the video stream consists of the basic 2D video, plus the 3D MVC extension which supplies the stereo information. Your player has to be able to identify and correctly handle a 3D MKV file. I don't believe the Boxee Box supports 3D, but I might be wrong.

I ripped an HD-DVD yesterday using 1.7.7. The problem with opening HD-DVDs that forced you to back to 1.7.0 has been long fixed.

The BD-J code on the discs can choose the subtitle stream depending on which language you have chosen.

Quite why they choose to do this sometimes rather than use the forced flag I don't know, but some discs are just done this way. And because it's in code MakeMKV can't read it.

That worked perfectly. I just added a third profile for LPCM->FLAC that left TrueHD and DTS-HD alone so I could use either of the standard profiles or my own.

Works great!

You can also do it with MKVtoolnix, which is probably easier. If you know the synchronisation offsets you can define them in MKVtoolnix as well so you end up with the tracks still in sync after the merge. That problem was fixes ages ago. 1.7.7 should work with HD-DVDs as well.
