If you only need changing flags, use the Header Editor, very fast process. If you also have the need to remove tracks you MUIST use the remux, but you can also change/set the flags in the remux window before you start the remux. MKVToolnix does not change the content. Setting flags, names etc. can be done with the "MKVToolNIX GUI" Header Editor (left menu, third selection), simply change it and save it. No remux needed to change only header data.

Looks like that MKVToolNIX can not handle this. The best is to create an ticket (Help- > Report a bug) against MKVToolnix that Moritz Bunkus can have a look at this.

MakeMKV cannot rip this playlist, because it ignores the In-Out timestamps. MakeMKV rips always the complete specified m2ts file in an mpls. I think that's the reason why it is a duplicate to the other playlist, because it points to the same m2ts file.

I then removed the USB extension cable I'd bought and the disc played. USB extension cables are always a very very bad idea. With the infos from the other thread I whould say you have a problem with the Drive itself and/or Enclosure and/or USB power. The messages shows that the the drive is not ready (ready state) or is already disconnected.
