You can use tsmuxer to remux MVC MKV into single .m2ts and it will work. But you have to convert audio into DD or DTS 5.1.

Just an update. I bought Samsung FM-59C (a refurbished version of F5900) and gave it some test run. My results, * It can play 3D MVC in .m2ts generated from tsmuxer. My Panasonic TV is a bit quirky when it comes to H-SBS or H-TAB. If I play them via HDMI input (via Laptop), video will lag in 3D mode (not in 2D). Interesting. I'm going to buy a BD-RE DL tomorrow and remux it to BDISO then burn it. I'll see if my PS3 will pick up the 3D.

Is it possible to remux MVC MKV into AVCHD 3D? Or even Blu Ray folder for that matter? I tried it with tsmuxer but my TV is not picking up the 3D. Does AVCHD 3D support MVC?

It doesn't work for me in LAV Audio decoder.
What I did instead is importing the FLAC using Audacity, then export it as FLAC 6.1 audio. It'll ask you how you want to map them, and any unmapped channel will be silent. So it is 4.0 wrapped in 6.1 audio.
