I think you should address this to the Handbreak Team. Looks like that this is reproducable and this is good for any problem determination. This kind of problem has nothing to do with MakeMKV, it is a conversion problem. Maybe some here has a tip, but this does never solve the main cause to fix this...

The listed stream elements are the same, so the video stream is identical. The MPLS difference is in the included audio and/or subtitles.
