Integration with mencoder for rescaling video?

Hi,
I was wondering if there was any current or future support for integrating ffmpeg/mencoder to reencode/compress/scale while doing rips? It would be super convenient, for example, to scale down to 720p and AC3 to AAC..

Alternatively, is there currently a package that will reencode/compress/scale the individual components of a .MKV file without having to redo the whole thing?

Actually, it looks like Handbrake-GUI is exactly what I'm looking for, it will take mkv files natively as source and do passthru for any components I don't want to reencode or mangle.
