"disk to drive" or "backup disk"

As I'm new nu ripping my Blurays,
Im not sure which mode to use in Makemkv.
There is the button on the upper panel to "backup" my blurays and the button in the middle
of the screen to save the disk to my drive.

I've tried both options, receiving two different types of files.
One of them is an mt2s.file.

I noticed, that handbrake is only able to encode this file.
Trying on the folder type file, handbrake says "no valid source found".

As I'm ripping some of my Blurays for my Apple TV I obviously have to use this part here.
But i also want to keep uncompressed files (if possible with hd-sound) to play in Plex.

So what is the difference between the two files?
