Ripping Blu-ray MVC File

I have a HTPC that is a re-purposed Mac Pro. I've installed Plex and things look and sound great though the Plex Home Theater app (except no DTS-MA, but let's not go there). When it comes to my 3D movies, I've done the initial rip with makeMKV and then re-muxed the .mkv file into a .m2ts without any success. When I've played the straight .mkv file the top quarter of the picture was blurred, when I re-muxed this file the picture looked great, but still no 3D. I made sure that I ripped the MVC file from the Bluray and I'm using the Plex Home Theater Client to play the file through my Marantz 7702 and my JVC 57U Projector. Any thoughts? Is there another way to do this?

You're in the forum for 1) DVD, not Blu-ray and 2) specific error reports, which this isn't really.
